How to Connect Apollo to HubSpot Without Creating Duplicates

The problem nobody warns you about

You connected Apollo to HubSpot. Your reps started saving contacts and pushing them into sequences. For a few weeks, it felt like the prospecting engine you'd been missing.

Then someone pulled a company report. Acme Corp showed up three times. A contact had two records with two different emails, each with a different owner. Your SDR swore she'd never touched an account that, according to HubSpot, she'd emailed twice.

None of this is your team's fault, and it isn't Apollo's fault either. Apollo and HubSpot are better together. But an integration only syncs what it's told to sync, and most teams switch it on before deciding what it should be told.

That gap is where duplicates come from. The fix is cheaper before you integrate than after, but it works at either stage. Here's how to set it up so your CRM stays clean.

Why the Apollo–HubSpot integration creates duplicates

Duplicates come from three places. Two are about matching. One is about what was already in your CRM.

1. Matching depends on clean identifiers. When Apollo syncs a contact, it first looks for a direct ID match. If it can't find one, it falls back to verified email, LinkedIn URL, name, and company context. For companies, it checks IDs, then domain, then company name. Real CRM data rarely cooperates: people change emails, companies run several domains, and names get misspelled. When the match misses, a new record gets created.

2. HubSpot's own safety net has a gap. HubSpot normally dedupes contacts by email and companies by domain. But per HubSpot's own documentation, companies created through the API, including third-party sync apps, are not deduplicated by domain. That means the integration can create a second Acme Corp even when the domain already exists.

3. Existing duplicates get mirrored. If HubSpot already has duplicates, Apollo pulls them in and flags them as "Potential duplicate." It won't merge or delete them for you. Apollo's own advice is to clean and deduplicate HubSpot before you integrate.

The pattern is the same in all three: the integration does exactly what it's set up to do. The problem is the setup, not the tools.

How to connect Apollo to HubSpot without creating duplicates

Five steps, in order. If you're already connected, start at step 1 anyway. It's the one that stops the problem from growing.

  1. Clean HubSpot first. Run HubSpot's duplicate management tool and merge contact and company duplicates. Pay special attention to companies: check for records sharing a domain and records with no domain at all. A company without a domain gives Apollo nothing to match on except the name.
  2. Decide when records get pushed. Apollo lets you choose when contacts, accounts, and deals are pushed to HubSpot based on conditions like stage, email verification status, or custom field criteria. Don't push everything a rep saves. A good starting rule: push only verified contacts once they're actually being worked, for example when they're added to a sequence.
  3. Map fields on purpose. For each mapped field, choose between Auto-fill (Apollo fills only empty fields) and Overwrite (Apollo replaces existing values when its data differs). Default to Auto-fill. Use Overwrite only for fields where Apollo's data is truly more reliable than what your team enters, and never for lifecycle stage, lead status, or owner.
  4. Test with a small batch. Push 10 to 20 records you know already exist in HubSpot, including a few with alternate emails or multiple domains. Check whether they matched or created new records. Field mapping changes only apply to records created or updated after you save them, so test after every change.
  5. Watch for duplicates every week. Check HubSpot's duplicate management tool and Apollo's "Potential duplicate" flags weekly for the first month. If duplicates keep appearing from one source, tighten that push rule instead of cleaning up after it.

What good looks like

When the integration is set up with intention, it becomes invisible. Reps find prospects in Apollo, and the right records show up in HubSpot, once, with an owner and a lifecycle stage that mean something. Your reports count companies, not copies of companies.
